Help muting the D string in Tripping Billies

I've done some searches and read previous posts about muting the D string but i still can't seem to get it right. Some people let it ring but it doesn't sound right to me.

The only part I can't get is the 2XX2 and 3XX4

Do you find it easier to mute with your index finger (that frets E) or your middle finger (that frets G) ?

I'm not sure how often he does this, but Dave in Storytellers is letting the D String ring out, and that's the way I usually play it. But like I said, I'm not sure if he means to let it ring out or not.
