I usually play the individual notes on the intro bass notes on downstrokes and the rest on ups for the verse and I'm pretty sure that's how Dave plays it.

I'm not listening to the song right now, but I think it should be 3-1-0 on the low E

The Dreaming Tree is in 7/8 and here's how you know.

in 7/4, it's just seven straight beats per measure. in 7/8, you can feel the pattern as 1,2,3,+,a. if you subdivided it as 1+2+3+a, all seven of those would get the same amount of time, but in just 1,2,3, beat three feels longer (which it is)

I play sax, and it may be possible to produce that sound on the sax, but I doubt it.

yeah, jsut go above your highest fret and think of each fret not on your guitar as half a pitch and you shuld be fine
